The water "treatment" is designed to remove solids (fecal matter) and bacteria that thrive in these solids. It doesn't remove chemical contamination, agricultural runoff, etc.

To remove all chemical contaminants from water it would be necessary to pass the water through a purification facility, which is very expensive and only ever used in industrial settings to produce pure water for specific chemical applications, such as pharmaceuticals, chemical synthesis, and electronics manufacture etc.
