Phantasy Star Online 2 it had amazing customization and a lot of cool classes with many skills. Sadly they ruined it with engine upgrade and replaced it with NGS. But at least Shekel Shark will still be sitting in my memory.

Path of Exile has big ass skill tree, many skill customizations are available but cosmetics customization is really limited.

Warframe has cool customization but no skill tree instead it has mods that you can acquire, upgrade and put into your frames, weapons and drones/pets.

Nioh 2 has amazing character creator and massive skill tree for each weapon or magic type. Nioh 3 should be the same game but upgraded, sadly Nioh 2 was too damn boring after a dozen of hours with too many repeated enemies and bosses so i dropped it.
