My guess is that they expanded first out of africa, so the calculator lists them as African. Idk why.

From the Apricity thread, they said it's because the components in the calculator and Neanderthal genetic components are not compatible, giving weird results like these. They compared it to running a Chimpanzee into the calculator.

What's this PCA graph measuring, what does PC1 and PC2 indicate?

The graph is measuring genetic distances, and I'd imagine PC1 & PC2 is basically the equivalent of a X/Y axis.
