In anime, incel characters aren't drawn as incel because no one will watch. Shinji is more of a failed normie with incel traits. You asked, how is "Shinji supposed to be an audience stand?", well, I haven't watched the rebuilds, but in the original anime it was never explicitly stated that Asuka or Rei liked Shinji romantically. Asuka was severely mentally ill and just was an attention whore, Rei liked Shinji because he was kind towards her, and liked is used very discreet. Kaworu and Shinji's relationship in my opinion was different, as Kaworu was an angel who probably didn't interpret human relationships the same.
But anyways, to answer your question, and my interpretation: Shinji is a 14 year old teenager who is an EVA pilot, something that is unlikely to ever be in this world. Alongside him, two beautiful nubile girls that also are pilots. But aside from the pilots, they are also school girls. It's not unlikely that once during your school careers you must interact with a beautiful chick with more than just a passing, either because she might ask you something or there is a group project going on (rei). It's also not unlikely that they may be hostile towards you, bully u because how u look, how u talk, walk, anything. (asuka).
The other characters lie differently in this interpretation, as I said, I think Shinji is more of a failed normie than an incel, but he'll be one of the most incel protagonists we'll ever get without him really being an incel.
