Bad bacteria has a cell wall. This cell wall naturally breaks apart here and there and the bacteria sends out molecules to fix these gaps.

Penicillin stops these molecules from fixing these gaps therefore causing water to enter through these gaps, filling the bacteria up until it goes pop. And that's how penicillion kills harmful bacteria.
