Other than explicitly killing civilians, I've found Assassins Creed 2 has Ezio doing all kinds of terrible things. It's passed off as a fight against the evil Templars, but the Assassins are terrorists and "Nothing is true; everything is permitted" is ambiguous at best. It's basically "kill anybody that disagrees" the game.

Every Bioware game up until Dragon Age 2 had a lot of evil choices you could make. Then the company started pandering to SJWs and you're more or less a cookie-cutter good guy in their more modern games (which are crap, anyway.)
