She is having a very normal and understandable reaction to the very strict set of rules society places upon female people. Her discomfort lies not with being female but with being in a society that tries its hardest to make all female people as uncomfortable as possible.
It seems like she already know what’s up. She is female, she is ok with your actual physical body, she has interests that other people consider masculine, she dislikes when other people treat you poorly due to those interests. That’s it. It doesn’t mean she's trans or non-binary, it means she's a human being who sometimes defies societies expectations. There’s nothing wrong with that. It might be uncomfortable sometimes. Any discomfort in that is caused by societies expectations. The thing that needs to change is society, not her, and not her body.
It’s ok to be female and masculine. It’s ok to be a girl or woman and not want to wear skirts. Not wanting to wear skirts doesn’t mean you’re not a girl or woman. Not wanting to be feminine doesn’t mean you’re not a girl or woman. You know who you are. You’re ok. You’re fine. You’re good. Keep doing what you like keep liking what you like keep being who you are. Stand firm in yourself. The world will change for you.
