So many of those ports were made with zero effort and also in record time to save money. For example NFS Most wanted/Hot Pursuit 2, GUN, Godfather, DMC1 all have inferior graphics and missing many effects or even have lower resolution textures or messed up audio (Silent Hill series). Most Rockstar games also come to mind they were all poorly made especially GTA SA (missing graphics effects) and IV (awful performance). And a lot of games were not released at all since publishers seen PC as inferior platform.

Godfather on PC feels like a completely different game with different areas (even tutorial) less running, have actual cutscenes, better animations (facial too), textures, audio and shadows that are present now around objects and characters, you can destroy way more objects unlike with lazy PC version. It also has actual upgraded skill tree that shows you what you will gain with each perk.

Hot Pursuit 2 and NFS Porsche Unleashed are completely different games despite having same name as games on PS2, with Porsche unleashed at least you have some more realistic and cool racing game but with Hot Pursuit 2 you have completely botched and inferior game vs PS2

Architectures were completely different all around. PCs didn't have uniform general GPUs until the later 2000s. Consoles had their own variations that is much different than it is today. PS2 had multiple PCs, Gamecube took a long time to emulate because it has that mandatory FPU processor. Dreamcast still sucks in emulation because of its unique GPU chips. PS3 everything was weird.

Most importantly, PC gaming just wasn't profitable and worth the effort in making quality ports. Consumers had to constantly upgrade and it was basically just for rich techy people.
 
Read somewhere that in the 2000s gaming on PC wasn't so popular except for online and strategy games so they didn't bother much with ports.
